While traveling towards the upper ascension station aboard Bozo's cruiser, Rufus and Goal encounter an Organon cruiser that becomes an obstacle. In their efforts to rescue Goal, Rufus encounters Barry, an enthusiastic fan who wants to witness Rufus in action. In the process of freeing Goal, Bozo's cruiser is inadvertently destroyed.

With their cruiser gone, Rufus, Goal, Doc, and Bozo are left with no choice but to continue their journey to the upper ascension station in Porta Fisco on foot. They spend the night at a hotel where Doc and Bozo set up a lab to finally merge the three Goal personalities. However, they deceive Rufus by sending him on a wild goose chase for an important object they believe doesn't exist.

Meanwhile, Argus assigns Cletus and Opperbot to locate Goal after realizing they had captured Donna instead. Rufus discovers the supposed important object in Cletus's room, but when he returns to the lab, the merging operation is already successful. A furious Rufus encounters Argus, who is now with Donna. After some confusion, Rufus, disguised as Cletus, manages to convince Argus to take them to the last Organon cruiser in Porta Fisco.

Onboard the cruiser, Rufus removes his disguise, only to realize there are surveillance cameras in the room. As he attempts to erase the footage, Goal is taken away for interrogation by Argus. Rufus sneaks into a torture bot, discovering Argus's plan to conquer Elysium and wanting Goal by his side. To their surprise, Argus reveals he looks just like Rufus. In a desperate attempt to free Goal, Rufus accidentally administers a lethal injection of Sodium Amytal, leading to her heartbreaking confession of love for Rufus as she dies. Angered and heartbroken, Argus orders the bot (unaware of Rufus's presence) to be thrown overboard.

Rufus finds himself in a room resembling the tutorial of each game, initially believing it to be Hell due to the repetitive crushing and resurrection. Upon further investigation, he realizes it's a cloning facility. Rufus confronts a man resembling Death named Hermes, who admits responsibility for the situation. Hermes had discovered Utopia and devised a plan to power Elysium by destroying Deponia, forgetting that people still lived there. He also created a line of clone workers, with Rufus, Cletus, and Argus as the last living prototypes. Enraged, Rufus vandalizes the facility, leading Hermes to take his own life.

Suddenly, Goal falls from the sky, and Rufus wants to ask Hermes about cloning her. However, Hermes's suicide leaves Rufus with the task of cloning him first. After successfully cloning Hermes, Goal is also cloned, but she appears as a baby and falls down a drain. Rufus now faces three challenges: rescuing baby Goal, preventing the Organon invasion of Elysium, and preventing Deponia's destruction. To address these issues, he clones himself twice, creating three "Ruffis."

One Rufus ends up on the last Organon cruiser, while the other two reach the resistance headquarters. They discover that Captain Seagull is still alive and is now the leader of the resistance. He plans to fire a cannon at Elysium to save Deponia. One Rufus convinces Seagull to delay the attack until he can age Goal back to an adult. Seagull secretly hopes Rufus will fail and acknowledge his own failures. Rufus ages baby Goal, only to discover she is a clone of Donna, not Goal. Seagull threatens Rufus with a gun, and Rufus's deceased adoptive mother is mentioned, leading to a tragic accident involving the other clone.

Final Words:


Meanwhile, the Rufus on the cruiser collaborates with Cletus, whom he mistakes for another Rufus clone. They discover that Goal survived the lethal injection incident and is thrown from the cruiser. Rufus follows her on Opperbot. Back at headquarters, Rufus mourns the other Rufus's death when Opperbot crashes into Seagull, killing them both. The last remaining Rufus reunites with Goal, apologizing for his actions. Goal convinces everyone to give Rufus another chance, as he has prevented Deponia's destruction. The resistance looks to Rufus for one last bold idea: firing themselves from the cannon at the cruiser.
